Juanma Mata and David Villa [Images] also netted in the 56th and 59th for Valencia, whose win marked a good start for new coach Unai Emery in his first official match in charge on Sunday.
Ruud van Nistelrooy [Images] scored Madrid's goals in the 14th and 68th minutes.
Valencia's victory at its Mestalla Stadium improves its hopes of winning the trophy -- played annually by the league champions and Copa del Rey winners. They travel to Madrid for the return leg on August 24.
